No. With the exception of the first round of their first fight, JMM has always looked good against Pacquiao. His body didn't look as good in his fight with Floyd because it was his first bout above 135lbs. Nacho's methods didn't properly prepare him for the big jump up in weight. The second time around he looked better because he learned from previous mistakes, hired a pro strength and conditioning coach, and emphasized more weight training. In the end, he complied with and passed all post-fight tests.
It's not like he did significantly better in the third fight. Lone knockdown aside, I thought he faired equally as well if not better in the 2nd fight.

I'd say that there is a pretty decent chance that he did.
Romans 13:1-2 - Everyone must submit himself to the governing authorities, for there is no authority except that which God has established. The authorities that exist have been established by God. Consequently, he who rebels against the authority is rebelling against what God has instituted, and those who do so will bring judgment on themselves.

I'd give Marquez the benefit of the doubt. Wasn't caught doing anything. But, there is always suspicion. Who really knows for perhaps there is someone out there with experience on how a athlete can beat the system. I'd like to know.

That's how I feel and it's not just because I appreciate him as a fighter. There's a dozen other fighters (Pacquiao, Chavez Jr., Donaire, prime Holy, prime RJJ, prime Toney, the Klitschkos, to name a few) whom I'd suspect before JMM.
I think it's quite hypocritical for one of RJJ's biggest fans to call out JMM.
